Course description:

Genome-resolved metagenomics enables the reconstruction of individual microbial genomes from complex communities, providing de novo strain-level resolution that goes beyond traditional taxonomic profiling. By resolving genomes and strains within a species,  researchers can distinguish functionally distinct variants, identify differences in metabolic pathways, virulence factors, and resistance genes, and track micro-evolutionary changes over time or in response to interventions. This level of resolution is essential for understanding host-microbe interactions, disease mechanisms, and drug-microbiome effects, particularly when closely related strains can have opposing biological roles. Genome-resolved metagenomics also enable the study of uncultured organisms and their distribution across populations and underpins the rational design of future microbiome-based diagnostics and therapeutics. As sequencing technologies and analytical tools have matured, strain-resolved genome analysis has become a core capability in modern microbiome research, offering strong translational relevance and highly transferable computational skills for academic, clinical, and industrial applications.

Topics covered:

  • Metagenomic Read Classification (Taxonomic Profiling) – theory and hands-on analysis
  • Metagenome-Assembled Genomes (MAGs) – methods, theory, and practical exercises
  • Distribution of Microbial Species Across Populations – analysis of abundance and prevalence (theory and hands-on)
  • Case Studies in Gut Microbiome Genomics
  • Scientific Presentation and panel discussion on the STATE-OF-THE-ART

Course details

Types of instruction:
1. Lectures and group discussions
2. Hands-on analysis and practical exercises

Accommodation:
Course registration, accommodation, and meals are free of charge for NDPIA members who participate in all course activities. Accomodation is arranged by the NDPIA administration between the 28-30 of September at VindelnGallerian (Hotell VindelnGallerian). The default accommodation for participants is a shared double room. A single room may be requested, subject to availability, and any additional cost must be covered by the student.

Travel:
Participants must arrange their own travel to and from Umeå and are responsible for covering their own travel costs, which must be funded by their principal investigator (PI), university, or institute. Do not make any travel arrangements before receiving confirmation of admittance.

There will be chartered buses going between Umeå and Vindeln:
Participants can reserve a spot on these buses in the registration form, free of charge.

Monday 28 September:
From Umeå to Vindeln: TBD

Wednesday 30 September:
From Vindeln to Umeå: TBD

Registration

NDPIA members can register below (login required to see the form). In case of oversubscription, PhD students are prioritized. Priority will also be given to applicants in relation to how relevant the course is for their research project. We also aim for an even distribution of participants from different research groups and universities.

Non-NDPIA members: please contact anna-sara.lenman@umu.se to announce your interest in attending the course.

Cancellation Policy

The registration for this course is binding, and you are required to join the full course to register. Cancellation of participation is free of charge until 17 August. Thereafter a cancellation fee of 3,000 SEK (cost for the full board) will be applied.
